adding custom jquery to responsive SharePoint 2013 issues - best practive when using this plugin

I love this plugin and just works and i'm trying to make sure this wouldn't conflict with other type of development we might need to do on this site.

I tried adding a custom jquery(simple alert) in a script editor but it did nothing nothing works.

My question is where would be the best place to add this type of scripting?
Masterpages,script editor,content editor.

Just need some clarifications.

I prefer to add custom JS in the master page. Add another <script /> tag after the last custom <script /> tag already in the master page, all within the <head /> tag. The catch to this is if you want the custom script to only load on a specific content page or page layout. In that case then you would likely want to add your script reference to the page layout or in a script editor web part.
