Unable to Set Separate Master Pages for System and Site Master

I implemented the WSP solution for SharePoint in O365 and now I can't seem to set separate Master Pages for System and Site Master. The drop-downs are available, but only changing System page does anything. Unfortunately this changes it to the same for both.

After deactivating a deleting the solution, the problem persists. Anyone have any ideas?

Well that is interesting, I have never seen that before.

Have you tried opening your site in SPD 2013 and setting your default (system) and custom (site) master pages there?

Yes, I can change the Default Master Page with SPD, but it also changes both the System and Site Master Page to my selection.

Please disregard this thread, my SharePoint noobery got the best of me. It seems pages created in the Site Pages library always use the page specified by the System Master. After creating my page in the Pages library, all worked as expected.

Ah, ok. that does makes sense. I am glad you were able to make that work.
